I think the problem is with the || lines that are supposed to go between the parameters, those don't seem to appear to other people in chat which I think is invalidating my @if@ commands.

Yeah, twitch doesn't seem to like "|" in chat. :/

Is there any way to fix/get around that then? Have some things I want to add that would only work with @if@, and I don't have access to the deepbot interface as I'm a moderator in chat.

I have been noticing this bug as well, especially when making commands on the Twitch app. The only way I have been able to stop Twitch from magically removing the || is by manually adding the command(s) in Deepbot.
